Homebrew Reformatting sys nand

Okay i have error 022-2634 and i am thinking of reformatting the sysnand but i have a9lh installed will this affect it?

You should be fine to reformat, but be aware that if you had previously formatted your emunand after creating it from your sysnand image, then formatting the sysnand will give it the same ID under the /Nintendo 3DS/ folder on your SD card, so your NANDs will be "linked" again, and you'll have to reformat one of the two one more time to push it ahead and unlink them. (And that format will nuke the saved info for the other NAND on your SD card in the process, unless you take it out while formatting.)

I believe that would only be true if you used tiny format. A standard format using the one built into system settings shouldn't do that.

I only used the built in system format when I first did a CFW on my 2DS, and it definitely still ruined my evening. I'm pretty sure the ID in there is actually some kind of hash of a counter, and each format increments it to the next step, so you need to be careful with any format that might bring them back to being the same.
