Ok, I just read on the wiki that if I use Luma3DS on a boot manager, that I won't be able to run GBA/DSi Ware. How can get around this?

Look on the Luma3DS wiki and look up the pathchanger. That will fix your bootloader problem so you can play GBA games and such.
