Copied and pasted directly from the github release page:

"1. Dump save using Agbsave9 and record the title id and save type
2. Open the gen_rom.py script in the agb_inject folder using Python3 to generate a cia
3. In CFW sysnand mode install the generated cia over your gave
4. Run the thing you just installed
5. When "AGB_FIRM save injector" appears exit
6. Go into the Nintendo 3ds folder on you sd card
7. Depending on your cfw setup you will see 1 or 2 folders with random numbers
8. Go into the smaller one
9. Go to the folder in that one
10. Go into title/0040000
11. Go into the folder matching the title id
12. Backup the data folder
13. Reinstall your game
14. Restore the data folder
15. Have fun"

Oh gotcha, ok so it flashes green, and dumps to the save_TITLEID folder, but it seems like it isn't dumping the saves, but the assets? The folder contains files named Chapter0, Chapter1, Chapter2, GLobal, Map0, Map1? How can I put that save onto my cia?

Now boot your Luma3DS and import with the other trigger male sure u start a save in game first as it needs a slot to put the save into

Awesome thanks. Does this work between regions? Loading a USA save in a JAP cia?

JKSM freezes when trying to extract a save file from a retail Devil Survivor 2: Record Breaker cart. It's the only game I've had trouble with so far.

Try NTR's save plugin

Hm. I think I encountered a weird bug today.
Terraria has big save files, so it saves as ExtData. When I tried backing up my save file, the progress bar froze while backing up a file called scratch.dat. I had to switch off the system.
As a test, I then deleted Terraria's extra data from 3DS system settings, went back to the game to confirm that my save data was gone, and then imported my (supposedly incomplete) save file back to the game with JKSM.
And what do you know, it worked fine. The essential files, like the player and world data seem to export just fine, it's just the scratch.dat file that messes up, and I have no idea what that file includes.
Is this a known bug? I'm using the 5/21/2016 build from GitHub.
