Homebrew Need help with system transfer problems.

Hello

I have 2 3ds systems. an old small 3ds and a new 3ds xl.
My old 3ds has a lot of games which I bought from the eshop a couple of years ago.
So I'm looking to transfer all of those games and software to my new xl.

But the thing is..
I've had the new xl for a little more than a month now. I've gotten homebrew running on it and have installed 4 legit cia's (Majora's mask, new super mario bros 2, luigis mansion 2 and super smash bros)
But doing a system transfer will delete all of it.

I would just back up the save files and redownload them from the eshop after the system transfer, BUT
I have not linked my new xl with my NNID, because my old 3ds is still linked to my NNID.

I'm in a bit of a pickle here, and I'm not quite sure what to do.
I can't access My Legit CIA installer anymore since OotHax was patched by the latest update D:

I have system transfer open on my 3ds right now. This is exactly what it says:

Note:
Any software/add-on content present on the target system will be replaced with that of the source system,
and the original target system data will no longer be usable.

So, no, I don't think so

Sorry if I'm misunderstanding your situation, but can you not use something like CIAngel to get the games and just have backed up the saves before hand? Then you'd just need to use a save manager to restore them. What firmware are you on?
