You need to re download the downgrade pack for your system. This measure was implemented so no corrupt files get written to your console, thus potentially avoiding soft/hard bricks. When im checking my files it says MD5: /updates/000400100021000.cia -> FAIL press A key to exit...

Are you extracting the files directly? or copying them after extracting? are you copying them via ftp, or connecting the sd card to the computer? where did you downloaded the pack from? more info would be helpful to determine the causeit did it again

how the fuck do I do thatCheck the md5 sum of your zipped package. It should be:
O3DS 9.2.0-20U:
MD5: 879f437d7c78f09ae565f79f5aa9c421
N3DS 9.2.0-20U:
MD5: e5f40c3b155cfd12ef38be35d2e81d2e
the folder where you put homebrew 3dsxPerhaps something all too obvious, but where exactly are the unpacked .cia files on your card?
what does that mean\updates\ has to be in root
Also, is the card fat32 formatted?
