I'm gonna try uninstalling legit CIAs then wait.
Unless someone else has any better ideas.
Also how can I delete all traces of the CIA? (Including the NAND part)

You can't. FBI installs "corrupt" tickets, just enough for a CIA to work.

I think the NAND part is where it gets added to the title db. I'm sure uninstalling it would remove it, but I'd wait for more clarification

No thats the part which lets you redownload from eShop so it wont go easily.

It is something to verify if the file you downloaded is the same file that was uploaded. Look up "MD5 File Checker" on your favorite search engine.
