Hi everyone! I installed a .cia today and it tells me there's an update available for it, is it possible (and safe) to update it? Running rxTools (3.0 beta)

Which CIA is it? A game? If so, you can update it in two ways:

a) Find the update for that game in CIA format online (needs to be same region as the game) and install it manually with a CIA installer.
b) Go to eShop and update the game that way (only possibly if you have the latest firmware or if you run a firmware spoofer)

If I go to the games page on the eShop there is no option to update it (Only to proceed with the purchase), however the update data is available separately, would I just install that?

Downloaded the update data through the eShop, game still has a software notification and tells me to update it when I go to run it

Is the game the same region as your console? If not, you can't download through eShop since you'll only be able to access the eShop from your console's region.
In that case, you'll need to find the update for the game online like I told you before.
