I always had two problems: Other CFW didn't have NTR debugger (patching eShop manually means I ensure it's done right for my console) and NTR's boot rate was "doesn't work when needed".
Hopefully, this will fix those, even if that's "given time".

Ok so I am still behind on this I suppose. Will NTR run on the N3DS? Did not see anywhere that it is explicitly stated that it does.

Also, I am trying to find a guide to setting up reiNand on the N3DS.
I have already used the CN exploit, have Homebrew launcher, and am currently running PastaCFW. And I have BigBlueMenu installed to sysNand and FBI to use through the Homebrew launcher.
Should I format sysNand before setting up reiNand and NTR?

No, you don't need to format SysNAND to setup reiNAND.
1. Backup your SD to PC
2. Launch GW-Launcher using CN then Format EmuNAND.
3. Restore backup from PC to your SD.
4. Format SysNAND without SD
5. Copy ReiNAND, NTR 3.0 to SD
6. Boot N3DS with SD
7. Boot CN, boot ReiNAND.
8. Install NTR 3.0 using BBM
9. Boot NTR icon.

2) You have to delete the current HBLauncher save file in CN and then use the QR code to boot GW. There is no way to boot GW from the HBL right?
5)Where do you download reiNAND? I have not seen any links. And where will they be copied to on the sdcard?
7)Is reiNAND launched though the HBL? (meaning you have to delete the GW launcher save file and load the NinjHax QR again)
8)This will be installed in sysNAND or emuNAND?
9)so this means that you will have NTR in your Home menu and launch it from there, making the need to carry your physical copy of CN around with you? Just wanting to make sure I understand that clearly.

2. Delete the current save from CN then apply the QR code to boot GW. After formatting EmuNAND, install NinjHax back on.

9. Yes, on Home menu. No need to carry CN when booting NTR. Still need to boot ReiNAND.

Hmm... Using a NA New3DS JPN EmuNAND 9.5 and it always gets stuck at "outAddr: 16020000".
