I'm looking to emulate a few older systems with a newer piece of hardware. I have a New 3DS running 9.9.0-26 so when it comes to running backup 3DS games I'm guessing Sky3DS is my only option, correct? After I put Ninjhax2.0 on it, do any emulators run perfectly?

The systems I want to emulate on-the-go are: GB/C/A, DS, NES, & SNES.

I'm pretty sure to emulate all of these perfectly I'd need to buy a different system than my New 3DS. From what I've ready it looks like my best option might be either an older DS, a PSP, or an NVIDEA Shield.

Also, is there a separate flashcard aside from the blue button Sky3DS that will run regular DS games, since the blue button one won't? If I got a red button Sky3DS would it run DS games fine?

I'm new to 3DS modding, but I've modded 360's, Wii's, PS2's, PSP's, and more.

For DS games, the 3DS runs DS natively. So to play DS games, you should get a cheap r4 clone, like this. And with a Sky3DS + Ninjhax 2.0 you can emulate GB/C with GameYob 3DS, NES with FCEUMM3DS, and SNES with BlargSnes. GBA emulation isn't to good on old 3DS, but you have a New 3DS, so you should use CitrAGB, I heard it runs almost 100% on New 3DS. I don't think you will need to buy a seperate different system, you can do it just fine on your current New 3DS.

You can play GB(choppy but full speed) / NES / SNES(buggy some games don't load) / GBA(75% speed for most games) you're better off using 3DS Controller https://gbatemp.net/threads/3ds-controller.375443/ and using your PC to play things on Desmume/VBA

Sky3DS is a 3DS-mode flashcart, so it only runs 3DS games. The best option for a DS-mode flashcart is probably the r4ids.cn R4i Gold. SuperCard DSTWO has more features, but it costs more. They both play DS games perfectly though and that's what's most important.
If your 3DS was on a hackable firmware, you'd be able to use GBA VC injection to play GBA games perfectly, as of right now your only option for GBA emulation is CitrAGB, but it's not the fastest. https://gbatemp.net/threads/citragb-3ds-gba-emulator-wip.376438/
The DSTWO has a built-in CPU with GBA and SNES emulators to go with it, for the time being it seems the DSTWO's GBA emulator is faster than CitrAGB, so it might be worth considering that flashcart.
SNES seems to work pretty well with blargSNES. NES/GB(C) are of course no problem, they can be ran almost perfectly even in DS-mode.

DS runs natively, those carts both have 100% compatibility, the main difference is in the built-in CPU of the DSTWO that enables GBA/SNES emulation, and the in-game menu where you can turn on or off individual cheats, scan for new cheats etc.
I think blargSNES is probably a bit better than the CATSFC emulator on DSTWO. Emulators run faster on n3DS with Ninjhax 2.0, so CitrAGB should run pretty well on it, maybe not full speed on many games but close to it.

I do have a shield portable but it's far to bulky for my work bag so I just use my phone and a Bluetooth controller

Are there any handheld systems that run the GBA 100% performance and compatibility-wise? Like maybe an older DS/SP/GBA that has a GBA slot? Is there a GBA flashcard? GBA is one of the ones I want most.

Well if your willing to spend a couple bucks on an emulator I haven't had any problems with my boy! It even has a Bluetooth and wi-fi link feature but it's strictly for gba and the model I linked to lacks bluetooth tho.
and for a gba flash cart the ez flash IV might be your best bet

Well if your willing to spend a couple bucks on an emulator I haven't had any problems with my boy! It even has a Bluetooth and wi-fi link feature but it's strictly for gba and the model I linked to lacks bluetooth tho.

The design looks like they copied the 3DS XL design, but changed the button layout and removed one of the screens :P
Real analog sticks though. That's fucking awesome.

If I got a DS Lite and DSTWO would I still have to get EZ-Flash IV or would the DSTWO's GBA emulator not be as good as the EZ-Flash even though the DS Lite has GBA native?

I've got a ds, psp, shield, and a new 3ds xl. I am happy with the 3ds xl's performance. The only issue I have right now, is that you must reboot the system to get out of the nes, snes, and gb/gbc emulators. Is that still an issue with those emulators, or has an exit to the home brew loader been added to them?

The psp comes a close second, imo. Snes could run better and no ds, that I know of, but the others are good. The shield runs everything good, but is not comfortable for gaming, imo. A ds lite with two flash cards would work well, but the snes doesn't run as good as the psp, I don't think, and the nes sprites must be shrunk down to get everything on the screen. Ds and gba would be perfect, though.
