Hacking Majora's Mask 3D JPN rom doesn't save with sky3ds?

I've been playing the Majora's Mask JP rom on my japanese new 3ds through sky3ds. I got through around 3 of those owl checkpoints and I saved the game each time. However after I exited the game and tried to pick up the game again, my save data wasn't there! Anyone else have this issue or experienced something similar? Anything I can do about it?

Also since this is my topic, I'd might as well ask another question here as well. When I install a cia file through pastacfw and FBI, some of the games (such as new super mario bros 2 and super mario 3d land) can be played on the 3DS any time I want. I can power off the system completely, turn it back on, and then play the game no problem. Other games, such as Fire Emblem Awakening, require me to always run cubic ninja and pastacfw first before being able to play the game. If I don't run pastacfw first, fire emblem will say I need to redownload it from the eshop. Any idea why this is? I would like all the games to run like new super mario bros 2, where I don't need to go into pastcfw every time to play them.

Those games are able to run because the 3DS thinks they were "preinstalled" games. They are called legit cias, and they are extracted from consoles that had them preinstalled, so they weren't tied to any eShop account. You could find a list of those cias somewhere
