I'm pretty sure that I'm not the first, and pretty danged sure that I'm not going to be the last person to ask this question, but I would like to ask: Is it possible?

According to all the threads I've found so far regarding this case, all info points towards that of a "Yes, but not possible at this moment of time".

One thing I've gathered about it is that apparently finding and/or the exact place the update is saved to is a main issue. The rest of the aforementioned threads only gave prevention as an answer.

Furthermore, the method to delete update data from sysnand apparently doesn't work either in the case of emunand, so I'm quite in a pickle.

If you have your FAT16 xorpad you could use it to uncover the NAND images.
After decrypted you could load it into some Image tools, ie ultraiso or winimage.
It would show you all those files. try to find the updates, could be done when compare the directories to others decrypted one.
Once you've find it and finished it. You could use xorpad to create the new encrypted image. keep the old encrypted one!
Then, get it to your emuNAND, to see if the updates are removed and working.
In fact there is format option for sysNAND and doing such things above isn't easier.
Note: I've not tested it before, so do it carefully if you have to.

I'd posted previously on this topic detailing my success at the time with turning on my wifi, letting the system attempt to download a newer update, and then disabling the wifi the moment I saw my n3ds connect to the nintendo servers using my router's logs, and this worked for about a month or so, until suddenly the other day, I had an update nag again. What's truly bizarre here is that following the above procedure, I deleted my wifi settings from my nands and ensured they were deleted still after I started getting the pop up again, so I'm really stumped about how it managed to return. The only thing I can think of is it somehow picked it up from streetpasses, but that seems crazy. That, or after a certain amount of time, the incorrectly downloaded update reset itself and I'm being prompted to update to the older, previously downloaded update, but I haven't had time to repeat my previous success and see if that's the case.

Either way, this puts a damper on the success I'd had, and makes this topic even more difficult to try and put to bed.

I had made a backup of my Emunand when i first updated it to 9.5( I guess) , if I inject it using emunand tool will i get rid of the nag? Also if it's not the backup I think is there a chance to mess things up? I mean it could either be 9.0 or 9.5.

Edit : Okay I've gone ahead and injected the backup , it loads into emunand but most of my games are gone. Is this normal? I of course made a backup of my current emunand just in case.

Yes, that's partly why restoring a backup isn't an ideal solution, as everything related to the nand install will be reverted to that backup, including installed cia's and save files. The save files can be gotten around by backing the saves up separately and then restoring them, but it's still a lot of hassle for getting rid of a pop-up. Too bad nobody has come up with a sure-fire way of removing it, yet.
