You must install PBT-CFW, for DevMenu and then Mset RxTool, gateway is just to have an emunand

I've read before, if I go on eShop it remove the themes only or also the installed cia, 'cause some games need update, I just want to know if we can go on or if it's preferable to download the update in CIA and then install it ?

Not possible, it uses a different encryption

You'll have to use something (gateway or pbt cfw) to install the proper browser first or install the mset rop chain with a DS flashcart.

So you're not using mset but spider. But how did you boot into palantine then? I don't understand. :/

1- Install the mset rop with Gateway menu (install NVRAM)
2- Use it to launch PBT-CFW, install DevMenu via wifi.
3- Download the proper Browser version and install it into your Sysnand.
