To anyone who's having issues, here's what I did:

1) Copy the mset cia for your region to the INTERNAL microSD of your N3DS.
2) Get a spare microSD and format it.
3) Copy launcher.dat to the root of both the new microSD and the one you're using in your N3DS.
4) Copy DevMenu.3ds to the NEW microSD. Make sure it's DevMenu and not BigBlueMenu. If it says Title Manager it won't work!
5) Insert the new microSD into your N3DS internal card slot.
6) Boot your N3DS, wait for it to create the necessary files on your microSD.
7) Start the gateway launcher by using Zelda or Cubic Ninja.
8) Select "Install NVRam" and let it finish.
9) Insert your Gateway (without any microSD!) into your N3DS, boot Gateway mode.
10) Once in sysNAND, remove the new microSD from your N3DS and replace it with the microSD you use for emuNAND.
11) Insert the new microSD into your Gateway card and put it in your N3DS.
12) Press select and mount DevMenu and start it.
13) Import the mset CIA for your region.
14) Reboot
15) Profit!

You need to make sure you're in sysnand before downgrading system settings. Boot from a different SD card that doesn't have emunand partition installed or use Hex Workshop to temporarily disable it like one user has already one.

Are you absolutely certain you lost the N3DS specific settings in EMUNAND?
Because if you were to flash System Settings 9.5.0 to your sysnand somehow, not good at all...

Console settings are stored in the save game for the Config system module. So you won't lose any existing settings when downgrading System Settings. You only lose the ability to modify them. Example, if you already calibrated 3D, it should remain calibrated even if you had downgraded System Settings on sysnand. (even though in the end it doesn't matter since you can calibrate it separately in emunand)

If you downgraded your emunand system settings or want to undo the downgrade in sysnand
download this

then enter these titles depending on your region and install via devmenu
US = 0004001000021000 9.0-9.5 = v8203
EU = 0004001000022000 9.0-9.5 = v8202
JPN = 0004001000020000 8.1-9.5 = v9224

Awesome! thats the one, thank you!, did you use v8202(v8203 for USA) since thats the system settings that came with 9.0.0-20?

EDIT: Nevermind, gamesquest with the info!

You can't use the mSD Management anymore in sysNAND if the cia is installed?

In 3DNUS there are checkboxes to choose between Old 3DS and New 3DS. The checkboxes are not activated and Old 3DS is chosen. Are the downloaded files OK for my N3DS anyway?

WHAT?

When you first enable Gateway into a virgin 3DS, you boot into Gateway Mode, which is sysNAND but with Gateway options.
When you choose "Format NAND", that option creates emuNAND.
Until you select that option, you don't have any emuNAND running, you are working straight into sysNAND.

It is very safe as it uses a spare microSD (which should be empty ;)) to install the vulnerable mset.
But of course you're still screwing with sysNAND, and even tho technically nothing can go wrong here you never know.
but you skipped step

i wish you would have just said that.. trying agian

i guess im too stupid, it doesnt work for me :P i dont have emunand, i installed it on sysnand, but it just opens the ds settings normally

you arent stupid.. we need real step by step instructions that will work...that dont skip steps.. .and i do appreciate the efforts made here though
