Where do card2 saves go if not on the internal SD?

Inside the ROM file itself. (I guess it's not really ROM then, is it? )

So.....if Imma ignoring 'em and only wish to back up my saves, then what would be good?

Both can back up saves. I prefer .3DS though, because you can just batch copy a whole bunch of .SAV files instead of clicking 'Save Data Backup' for however many .CIA games you have.

No worries, ask away
Yeah, pretty much. You have to either do that or use the FTPony homebrew that smea did (you don't have to turn off your 3DS).

If you have the N3DS(XL), you can also use Nintendo's wireless transfer tool, but IMO it's pretty shitty

Truth is: No one except themselves know, why the Updates are delayed.

You're using Gateway, true? Gateway can launch homebrew, so you're sweet.

It basically turns your 3DS into an FTP server. You can access the 3DS's internal (micro)SD wirelessly from most Wi-Fi capable devices with an FTP client (WinSCP is recommended)
