Now, from what I learned in the short time I had to with my system are these things.
(making this list as I have not found any other for these problems):

The Nintendo 3DS Damage Control /
Nintendo 3DS 4.1, 4.2, 4.3, 4.5 Firmware (FW) Retention Guide /
"How to save/stop my Nintendo 3DS from updating/upgrading (in sleep mode)" /
"I fucked up! my 3DS is updating, what do I do to stop it?!"


The Basics:
#1:
If you are lucky enough to have a 3DS System lower than 4.1 (any version), Awesome :D
Find a update and update to either 4.1, 4.2, 4.3, 4.4 or 4.5.. No other. (Until there is a fix for newer Firmwares.)

#2:
If you have a system on any of the 4.1 to 4.5 systems, DO NOT fuck around with them!
"But what if..."
NO! Just DO NOT FUCK WITH IT!
Leave it! You'll thank the whatever deity you abide by later.

#3:
Once you power on your 3DS you will be asked about WiFi.
TURN IT OFF!
I can not stress this enough, just turn it OFF if you plan on using ROM Loader Carts.

For the fuckup...
#4:
In the events that you did not turn your WiFi off and shit hit the fan, here is why and how to remedy the problem.
The 3DS will AUTO DOWNLOAD any system update available while in Sleep Mode.
"What is Sleep mode?" If you close the lid of your 3DS it goes to sleep mode.
There it will, if connected to WiFi, download any and all updates it finds for your system.
It will then notify you once you open your 3DS again that the next time you close your 3DS it will install the update FOR YOU!
(See? This is a pain to deal with if you are as stupid as I was. If not, good for you.)
To save your 3DS, DO NOT CLOSE IT, say NO to the update if it asks and go STRAIGHT to the system options tile.
*WARNING* You WILL LOOSE ALL of your shit! But again, you fucked up, so make new shit later.
Your SD Card will be intact, just remove it before you select to format your 3DS system.
Game Saves and what not is saved to the SD Card, so don't worry about that.
What is important is that your system retains it's firmware at any of the 4.1 to 4.5 if you plan on getting ROM Cart or want to keep using them.
Tap "Other Settings", then tap the right arrow three times, and finally tap "Format System Memory."
Follow the onscreen instructions and let that shit rip. Feel the pain of your mess. Had it only been this easy to clean up life, but life is no 3DS system :/
Now that you have saved you 3DS by formatting the system (not the SD Card), you should be on the same firmware you where on before the shit hit the fan.

#5:
Follow ROM Cart instructions on how to make your system work with it and have a happy life.

#X:
If you plan on getting any of the different ROM Loaders (GATEWAY, R4 Gold and so on),
follow step #2 to the letter!
If you don't plan on getting any kind of ROM Loader, do whatever you want with your 3DS/XL.
Let the dogs play with it , have it as a paperweight, use it as a hammer or let your spouse use it for pleasure instead of you, I do not care.


GATEWAY Tips and Tricks:
This is for the GATEWAY kit ONLY.
After loading all the programs as the tutorial tells you to, one of the things it does not cover is how to switch between shit.

Q: "How do I load emuNAND?"
A:
The video guide tells you how, benzs129 tells you (name links to his GW guide for noobs), but whatever.
Tap the "System Settings" tile and wait for it to load.
Read out load what system FW you are on to be safe and sound like a tool.
Tap "Other Settings", then hold the L button while you tap "Nintendo DS Profile".
If all files are as they should, this will load the GATEWAY Menu.

Q: "I can't play my original games while in emuNAND, how do I make it work?"
A:
You want "Classic Boot".
open the "System Settings" tile, wait for it to load.
Press the "X" button to leave the system settings.
Doing so will close emuNAND and return you to stock 3DS FW.
Going back to emuNAND is the same way as before, but now you select "Classic Boot".
Rinse and repeat if you want to play roms again.

Q: "Why are there no more questions here?"
A:
I just don't have more problems I personally can or have solved to help with.
Look at this as a simple guide for simple things.
These are problems I encountered when I first started using my 3DS.
These are then things I can help with... If anyone finds help in them of course.

I felt this was needed as I had to go on a quest for this... You grow while on a quest. I did.

So. A factory reset removes the downloaded firmware update and hence you will no longer get any of the prompts to update?

Yes, and no. I so far from gangsta as shit.
It's just that I got pissed that not all this was easy to come by or that nobody had answers...
Then after some time I understood that all this is so new that nobody really has any answers...

I guess it's less F bombs than if you brick a system? lol

I know when I tried to replace the Wifi module in one of my launch Wii's and it refused to turn on after that I dropped a few under my breath. (I still haven't brought myself to throw it out, I mean it could be good for parts right? lol)

Right, that's the thing. I would rather have it in a little crude way now and not have to get another system as it does cost quite a few bucks if you brick the one you have now.
Or of course, you could solder and restore your own system, but not all people have that option.
I was thinking about that solder process. There must be a better and easier way to do it. A clip on board or something...
