Well, in that case, you're going to need to prove to this community that you can make significant changes, because what you're suggesting is feasible with a good amount of effort. Understand that we see this kind of stuff constantly, and 90% of the time none of it goes through because the user isn't willing to put in the time. If you can put your money where your mouth is, I'd give this project a go, but what you've said and are requesting makes it hard to believe any of it.
Keep that in mind.

Reported, and fixed that for you. Sam Otero, by the looks of it, used Pokemon as a theme of sorts and built from that from the ground up. What it sounds like you want to do is use the Pokemon games as a base and make a ROM hack based off of that preexisting template with little modification based on the vagueness of your response.
But the thing is you're using the game as a base. To do what, exactly? This all is incredibly vague, and coming from a ten post guy who joined like two weeks ago. We've seen people try this and fail absolutely miserably. Are you planning to make an entire RPG using the materials in the Pokemon ROM? Are you planning a complete revamp of the Pokemon game, such as this hack in particular? If you're doing the latter, you're not going to be able to profit off of that because it uses the Pokemon system as an established base. In the case of that Tower Defense game you mentioned, that was made completely from scratch but with the copyrighted sprites thing, which could be dragged into court and all. What you are asking is using preestablished material as a base for your new ROM, which you want to profit off of, which is illegal. The material in PTD is created from scratch in a sense, if you get what I mean lol. If you can find a way to scratch make a game all the power to you, but what it sounds like is you want the stuff in the Pokemon ROM, which is not okay to do and profit from.
I understand you have ideals that you would want to see realized, but it just isn't feasible if you are looking to make profits. Not to mention, it's wrong as well, given the context I'm inferring here. I'm part of the small group that approves these hacks to make a separate topic, and right now what I am seeing is not promising. I'd suggest taking a look at Romhacking.net or something to get started with some tools (you may or may not find what you are looking for) but it's a start. You've barely outlined anything that you want to do. Simply saying "Oh I want to make a whole new game" does not really give us anything to work off of, you know? I'm not trying to be a dick here, but I'm trying to get you to see reality. Making a whole new game isn't as simple as you seem to think it is, and I think you're failing to understand the gravity of your request. Just my two cents in the pot.
1. I had never heard of the guy but it seems he made a Tower defense game use pokemon sprites which is somewhat different to a pokemon hack (a hack is a derived work to use the parlance of copyright law, though the sprites might be copyrighted it is more likely to be a trademark thing). I do not doubt for a second that Nintendo could squash it in seconds and drag the guy through the courts if they wanted to, they would probably not even have to try hard. If some fool wants to donate to you then there is not much I can do but I will certainly not condone being paid for a ROM hack this side of a publisher saying "we saw your hack, can we buy it in and distribute it for real" (something that has not happened since the earliest days as far as I know, though more than a few hackers/translators have been launched into more official gigs this way). We deliberately censor threads where repros are offered for sale too if further evidence of the general dislike the concept was necessary. Similarly most ROM hacking sites will try to stay very much on the right side of companies that make the games and selling/profiting from modded versions of their works is not a good way to set about that.
2. We have a help request thread at the top of this section ( http://gbatemp.net/threads/pokémon-hack-screening-thread.330688/ ). It was made so people could try to get a team together as we had many threads where people with few/no skills (which would seem to be the position you are in) cluttering up this forum section. It is not my job to moderate this section or I might have done something to this thread. You will have to state your goals though, something you seem reluctant to do, but I can assure you everybody has their own ideas and yours are not likely to be "stolen" as it were.
Complaints, criticism and debate are all welcome in all GBAtemp threads if they are constructive as that is how the forum grows.
