There are a few ways, two of them being:
1) If you sysNAND is clean (i.e. no homebrew, hacking or CFW stuff installed on it), you can update it the official way. Once you do that, you can
dump your sysNAND's firmware files and update your emuNAND's firmware via Daybreak after that.
2) You can find the firmware files online, download the ZIP file and extract it to the folder e.g.
firmware on the root of your SD card. You'll need to find those files on your own as they contain copyrighted material which can't be linked here according to the forum rules. However, quick Google search is all it takes to find it. I know of two trusted sources, one of which is a regular website, while the other is a github page.
I prefer the 2nd one as it's easy enough and I can keep my sysNAND's firmware the lowest possible, just in case someone discovers a software-only exploit that works on a higher firmware revisions.
Going online is only safe on a clean sysNAND.

As for emuNAND, I'm not sure if people are using it for official online play? Especially if you're running game backups / pirated copies of the games you want to play. Going online on emuNAND is only safe if you have 90DNS or DNS MITM in place. I know for sure that local multiplayer works for most of the games I've played on two of my Switches. There's also a thing called LAN Play, but I haven't checked it out personally.
Blanking your prodinfo via Exosphere is possible, but it's usefulness is questionable. DBI, for example, can guess your serial number through "creative coding". You can see whether it's true or not by going into its system info option. I've heard that Exosphere's prodinfo blanking was created mainly in order to prevent the situation where people lost their prodinfo backups for whatever reason, rendering them unable to restore those same backups in order to reverse Incognito.
It doesn't hurt to enable it via Exposhere, but it probably isn't doing much. 90DNS and/or DNS MITM should be more than enough.
Nothing much other than that, really. Here are some homebrew apps that you may find useful:
1)
emuiibo for amiibo emulation.
2)
AmiiboGenerator for downloading amiibo. (I believe it won't work if you have a blank prodinfo?)
3)
linkalho for linking fake NNID accounts to your profiles, which are required for some games to work such as Nintendo Switch Online titles.
4)
DBI for installing games.
5)
NX Activity Log for keeping track of your gaming activity.
