If I link my NNID to the unmodded one in order to download a copy of pokemon picross from the eshop will that affect system transfer from the modded one?
Will linking my NNID from modded O3DS XL to an unmodded O3DS XL cause problems with system transfer?

I know that, I have it on my old 3ds XL can it be redownloaded from eshop or is that not possible anymore?
You can only connect to NNID with the same console. If you want your NNID on another console you'll need to use System Transfer, or call Nintendo and ask them to unlink your NNID.
Re-downloading is still possible.
I have it on the hacked one. What I am really asking is that I want to mod the unmodded one and transfer all my data over from the modded one to the unmodded one. I have to have CFW on the unmodded one first, in order for me to do that, one of the methods is to have Pokemon Picross on it first (I think). So that's why I wanted to know if linking my NNID to the unmodded one would affect system transfer.

There are other methods available than the Picross game. You should not update the unmodded device to 11.17 as this limits the options.

For the case you updated the target system and need Pichax, there are the two options mentioned above: Transfer to the unhacked device or ask Nintendo for help unlinking the NNID server side.
Unfortunately it was updated before to 11.17. So can I do a system transfer from the modded to the unmodded one before I mod it?

Eventhough the New 3DS XL is more powerful, I still feel like the DS Lite was a more polished system. It's a real shame that it never got an XL variant keeping the GBA slot. You'd have to go on AliExpress and buy an ML shell to give a DS phat the unofficial "DS Lite" treatment, and that's the best we'll ever get I'm afraid.+1 -

@Jayro, I don't see whats so special about the DS ML, its just a DS lite in a phat shell. At least the phat model had louder speakers, whereas the lite has a much better screen.+1 -
