yes sir your 3ds can already use hbc and cfw will allow roms in .cia format
btw gateway uses its cfw to run

also cfw will make some hb emulators run faster and/or smother

I have an n3ds with firmware of 9.9.0-26U. I'm trying to figure out the best way to move forward with this. I'm new to the 3ds in general so I hope you don't mind a few questions, and I apologize if they have been asked a million times already.

I want to get a flashcart of which sky3ds seems to be the only option, but I wasn't sure about buying one until the current AP issue is resolved since they might release a new cart altogether. If I pick up retail smash bros in the mean time, would I be able to transfer the save later to play on the flashcart, possibly converting from a powersaves backup since I'd need powersaves anyway to create a private header, right? And for homebrew, what is the best path out of my limited 9.9 firmware options? At this point, I feel cautious about permanent modding until I know more information.

Yes your only option is Sky3ds.

But you are assuming too much about waiting until the "current AP is issue is resolved".

Why do I say this? People who are new to the scene always tend to assume that by waiting a couple of months there is going to be a new kernel exploit or some other stuff like that and I'm sorry to let you know that it doesn't work like that buddy, this stuff takes years to have a single breakthrough done and released and for all we know there may not even be a work around this AP being done.

Your best shot for homebrew is install Menuhax 2.0, you could use the Sky3ds with a Cubic Ninja rom to install it.

I would suggest you to either go for Sky3ds now because you still get 5 years worth of cool games, use a Cubic Ninja rom to get hax 2.5 going under Menuhax 2.0 and take all the advantages hax 2.5 brings like Hans, screenshots and whatnot it brings.

OR

Buy an exploitable system.

Don't wait for things that aren't a thing.

There appears to be a lot going on in the emunand rxtools n3ds world. Some things work, while others don't, and new features / fixes appear to be in the mix. I've browsed several threads, but couldn't find concise/updated n3DS tutorials for configuring / updating rxtools, emunand, and sysnand on n3ds.

n3DS xl specific questions:
1. Is it possible to update sysnand to 9.2.0-20U, and if so, is it even beneficial?
2. Can I use a sky3DS with a specific game that has 9.2.0U to update emunand, or is there a better more stable method, or is updating emunand even beneficial?
3. How can I update games while in emunand?
4. Is it worth attempting to update rxtools right now, and if so is how?
5. what is the best way to play ds games while in emunand / can I use an r4 without breaking emunand?

What is the last moddable system version for cfw, just to be careful at buying.

Yep, lots of CFW options available. I'd recommend rxTools for the 2DS. 9.2 is the last firmware version that can use CFW.

1. Yes it is possible via rxTools devmode (pasta mode on some rxTools builds) and SysUpdater. There's no real benefit of going from 9.0 to 9.2.

2. To update emuNAND, download the 9.5.0-23 update files from "some iso site" and install them on emuNAND with SysUpdater.

3. You can either download cia versions of the updates from "some iso site" or you can use this method to spoof for eShop access.

4. If rxTools is doing everything you need/want it to with the version you currently have, there's no real reason to update it. To update rxTools just replace the rxTools related files on your SD card with the newer ones.

5. Looks like in rxTools' emuNAND DS flashcarts seem to work fine after updating emuNAND. I can't confirm this myself as I've never attempted to launch DS related software while in emuNAND.

To backup your SD card copy all of the files on your SD somewhere safe. After that, use EmuNAND Tool to backup your emuNAND.

It looks like you need to install the updated NVER file and use HANS to access the eShop with CFW. I haven't tried this method to access the eShop personally, so I may be wrong about this.

i have another noob question. finally got my two N3DS's set up. but i'm trying to put back my savefile from yokai watch. but savedatfiler is giving an error.

ended up formatting an sd card, setting up emunand, then imported my old 3ds's emunand into it along with the old SD card content on my O3DS and just exported a new savefile worked fine this time

Can I dump my sky3ds rom save to cia game? I have tried save data transfer tool but it doesn't work cuz games on sky3ds are japanese while the console is EU, all cia games are made from the files I installed on sky3ds.

I'm not 100% sure if this will work as I don't own a Sky3DS to test it, but I would try mounting the game you want to extract the save from on the Sky3DS. After that, open SaveDataFiler to see if you can extract the save. Once the save is extracted, try importing it to your SD with SaveDataFiler.
