Hacking write game corrupted

everytime i write a game on my microsd card and play it on my r4i gold deluxe the game works beautifully and the saves work amazing but whenever i put the microsd card back into the pc it needs to be formatted. i cant see my files therefore my save file is gone its pissing me off and i wanna know why it happens. thanks.

You possibly have a malfunctioning memory card.
Have you tried using another one?

The saves are on the SD Card e.e

The saves are saved inside the SD card that is in your 3DS, not the one that is in your R4.
