Homebrew Upgrading to Boot9Strap Problems

Recently, I updated my 3DS from A9LH to Boot9Strap so I could update luma and add a boot animation to my 3DS. I followed the guide to upgrade here:

And it worked for me and everything seemed fine. Once I finished, I deleted most of my a9lh files because I didn't think I needed it anymore. I deleted the a9lh folder, and some bin files. Now, some Homebrew apps like TWloader and Organize3D are not working and are saying it's a a9lh error. Did I screw up? Can I fix this? I'm a noob at this so please help! :(

Well according to the guide right now(not sure when you did the upgrade) you shouldn't have deleted anything but rather ran the "cleanup_sd_card" script in GM9. Have you tried deleting the homebrews that aren't working and reinstalling them?

BL4Z: I just checked the guide and it changed. So now what?

Gio: I use CIA builds but I have 3dsx builds with on my 3DS.
