Homebrew Updates cause title to freeze on load

Running 5.5.3 with Haxchi and using WUP Installer GX2 to load everything onto my USB drive. Manual DNS

For some of my games, after I run the update I can no longer load into the game. The splash boot screen pops up, just sits there forvever.
Some titles run after updating just fine, others flat out sit there.

First encountered the issue with Breath of the Wild, which said I needed to update my system. 2 days of shenanigans and I couldn't get it to boot, so I decided it was a specific title issue. But then the same thing has happened with DuckTales and NES Remix.
Tried searching for my answer but found nothing similar. Hoping someone knows whats going on.

get an external hard drive and everything will be fine.:yay::yayu::nds:

USB keys often give a black screen, or do not start, or freezes.:hateit:

Are you installing updates through WUP Installer or the like? I've had issues with installing updates this way sometimes, removing the manual DNS settings and letting the console download the update normally worked fine. It took longer, of course, but it worked.
