everything you got from the eshop is tied to the nnid, but if you only have a free application you could remove it without loses. If you dont have bougth anything from the eshop you could simply backup your saves with the savedata filer and format your emunand and restore the saves after redownloading Pokemon shuffle. After format you will be able to create a new nnid using the settings application.
 
I really do nothing with Sysnand besides booting into EmuNAND and maybe sometimes play an DS game using my blue card

Oh ok so:

Remove SD card, format SysNAND
Put SD card back in
Make a backup of the Eshop game, and back up every save on the SD card (and other stuff such as picures)
Format EmuNAND
Make a new NNID on SysNAND and i can also use that to login on EmuNAND?

You only need to format your emunand and backup you savees with the one of the applications(lake saveDataFiler). You need to reinstall/redownload everything after formating the emunand.
