Pretty sure it won't brick the 3Ds just by updating. In any case, you just erase the save data from cubic ninja, by pressing L+R+X+Y for about 5 to 10 seconds. And delete the boot file from the SD CARD. Also just so you know the exploit isn't installed on your 3ds, it's installed on the game card using the save data to boot the home brew launcher. Nothing is installed on the 3ds, except the activity log recording that your playing cubic ninja.

Yeah, smealum has never mentioned a potential for a brick using his exploit so it would be a nasty surprise to find out something was in fact going on behind the scenes that changes system files for that to be possible at all. My understanding is the exploit is installed to the save data of the cartridge that normally would hold custom levels from the level creator. It is able to hijack enough rights to run unlicensed code each time you run the game, but there shouldn't be any changes to your 3DS that would cause a brick. The homebrew channel is never installed.

As those guys have said, Ninjhax only seems to use the Cubic Ninja cartridge to run homebrew.
I updated from 9.2.0 to 9.4.0 on a New 3DS with Ninjhax still installed on Cubic Ninja and now the game just doesn't work properly. Resetting the save file makes it work.
You'd have to mess something up pretty majorly to brick it at this stage, Ninjhax doesn't modify any system stuff.

@The Real Jdbye, I thought about that and I have blank DVD's and Blurays but honestly after like 90 songs I just listen to it a couple of hundred times toss it out and burn something else or have like 2-3 CD's. Florida here the heat in the car tends to ruin the CD's after like a few months even commercial pressed ones don't last too long.
