Ever since I got a new SD Card, Twilight Menu++ has been taking a very long time to show the DSi start screen. Is there anyway to reduce loading time?

Is your TWiLight Menu++ up to date? Try to update it through the updater and then open it again to see if there's any improvement. :)
Alright I tried updating it, but it still took a long time to load.

I find that deleting the ini file fixes up slow boots.
Which .ini file?

I probably can tell you why your boot up was so insanely slow, since I just ran into the same issue and looked into this thread and could resolve it for me:

You need to format the SD Card with RUFUS, FAT32, non bootable, uncheck "created extended..." Clustersize has to be 32kilobytes. Depending on the size of your SD Card it might pre-select something much more smaller and this will result in very slow boot up times in Twilight menu.
