My NANDs are linked and I am pretty sure that I have the same cia as you. I am confused as hell. I am using DevMenu to install the cia what are you using.

Forget DevMenu.
I use Title Manager/Big Blue Menu to install it.

Try that very same one.
 
If this won't work with BigBlueMenu I am gonna give up. Because I tried DevMenu and it doesn't work.
 
Tried on mine. 4.2 emuNAND failed, 8.1 NAND dump injected into emuNAND partition failed. Data could not be copied error message. So unless there's a way to force a link between sysNAND and emuNAND, someone should try installing the cia directly into sysNAND

I get the same error message. I was alo wondering if the cia was directly installed into sysNAND if it work or brick your 3ds.
 
I seriously don't know what could be wrong.
I didn't do anything out of what I posted in the OP. :/

Only thing I can come up to is that I used to have the game before like I said in the OP, but after a system format I wasn't able to get it back there, not even with the backed up .bin
