Hey everyone! I'm trying to transfer all of my games from eShop as well as apps such as FBI, from one New 3DS to another New 3DS. Do I just do a normal transfer, or is it more difficult?

When you do a system transfer, only legit (purchased through eshop) content carries over.

To do that, both consoles should have B9S installed.
So the important thing here is that the target console should have CFW, if it has you can follow this steps:
Enter to GM9 on the source console.
Navigate to SYSNAND VIRTUAL, and copy the file called ctrnand_full.bin to /gm9/out.
Now insert the source's console SD Card to the target one.
Open GM9 on the target console.
Navigate to SDCARD/gm9/out and press A on the ctrnand_full.bin file.
Select CTRNAND Image Options, then transfer image to CTRNAND.
Input the combo keys and wait for it to finish.
When it finishes, reboot your console.

No need for that, and it won't transfer over the NNID anyway.

The best way to transfer everything, including illegitimate titles and homebrew, is (making sure the target console is hacked beforehand) to back up your tickets on the source 3DS before the transfer (i believe this is done with GodMode9)
Then you can perform a system transfer as normal.
Finally, launch FBI.3dsx through Rosalina on the target 3DS and reinstall the tickets you dumped earlier, and you should have all your data back.

The file goes in SD:/gm9/scripts
Then boot GM9 by holding Start on boot. Press Home->Scripts...->ctrtransfer_ticket_copy and follow the instructions on screen. Press start to reboot when done.
