Hacking System Transfer with 2.0b2

I'm a little confused about this "ticket" situation. Let's say my original 3ds is empty after the transfer to emunand 3ds. What happesn when I enter the eshop of the emunand 3ds, it erases them?

It's something simple and it has nothing to do with emuNAND.

If you 3DS has acquire games by legitimate means, you won't have any problems.

On the other hand, after doing something to give away the register of the acquired games, like handing them over via System Transfer to another 3DS or by creating a NNID account; if you attempt to restore the games by restoring a previous backup of the NAND created before of the previous action (could be by hardware mod or by emuNAND), entering to the eShop will cause your games to be deleted.

For future reference, does the system transfer work in Gateway mode? I ran mine in classic mode to be safe, and it worked swimmingly.
