Hacking Question SXOS Joycon issue

So, i've have this weird problem with my Joycon's.
Everytime i go to the Controllers menu and change my Joycon's so that i have 1-Player on one of the Joycon's and the 2-Player on the other.
When i then exit the Menu and go to Album to launch the SXOS menu the Joycon's revert back to acting like 1 Joycon.
Very frustrating when playing multiplayer games. You can change the controllers in the game and get it to work but it gets complicated with Retroarch and so on.
Anybody knows this problem?

My setup:
Nintendo Switch 6.2 with SXOS (No Emunand) (Banned)

Thank you! Think im going to try and do a factory reset of my Nintendo Switch, se if that helps.
