Hacking super still question about root dir

Does "root directory" mean the first thing I see when I open my G6 cart on my PC? As in, where I see all the folders "GBA, NDS, BACKING, etc."

I'm supposed to copy the the 4.6a files into this first, uppermost directory, not in any of the folders, right?>

like f:\ or whatever
