Stupid Newbie Questions

I just bought my CycloDS from RHS, and am about to put some games on it.

Stupid question...

Can my games be left in their .zip files for space savings, or do they need to be unzipped prior to being placed on the card. The .nds files are about 2x the size. I have a 4 GB A-Data card from NewEgg, but rather save the space, unless playing the games from the zip file isn't a smart idea.

Second stupid question...

Do I need a specific directory for my games, or can I even use a directory, or do the games, homebrew, and everything else need to be at the root of the Memory Card?

No flashcart can run zipped DS roms. You must unzip them first.

No flash card can use zipped ROMs. But you can trim them to save lots of space.

You can use utilities like NDSTokyoTrimmer to trim your ROMs.
