This games are using the new seed encryption, and while opening the games page the eshop downloads the missing seed.

You mean NNID? Not sure if there would be any major problems. Besides, it's recommended that you use your emuNAND as your main NAND, so you'd want your NNID linked to that, rather than your sysNAND.

I'm able to start DS game/flash carts while in ReiNand, is that what you wanted?

I use a R4i Gold with Rei (and Cakes) it runs great. It didn't work with rxTools.

It just works for me, I didn't have to do anything.

O3DS support is not on the official GitHub so whoever post it may be wrong there or they are doing their mod version.
