Hacking Smash Bros save file corrupted after booting with emunand, can I save it?

So, I had a retail copy of Smash Bros that I played on legit firmware. Today I went ahead and installed MT3D 9.4.0-12U and upon booting the game, the save file is corrupted. I tried backing it up, formatting the save, and restoring, but no dice. From my understanding the save file in encrypted to the particular cartridge it was used on. I'm not sure what got messed up but is there anyway to fix it? I can dump the cart too.

I've the same Problem with Pokemon Omega Ruby AND Pokemon X
