Remove SD card. Turn on 3DS. Change theme. Turn off 3DS. Insert SD card and see if it works.

No problem. You didn't need to change your theme you just needed to press the theme button in the top left of the bottom screen. That disables Menuhax which causes that problem.

4 tries, different versions of sysUpdater, and I tried with the Zip file and with the tpp file.
4 times the O3DS finished downgrading and when sysUpdater restart a screen appear telling me to shutdown the 3DS.

First attempt to downgrade: 9.9E
The others were from 10.3 because i can use Safe Mode.

I tried removing the SD, but the same thing happens.

Try formatting before you downgrade.

Note: So far NO ONE HAS BRICKED THEIR 3DS FROM THIS. The only person who actually bricked his 3DS could have recovered it by entering safe mode, but he had the TubeHax DNS and so it didn't allowed him to update. I get an error stating it failed to get cia info. What do I do now?

You should add this to OP, @TheStoneBanana: please remove any custom DNS before downgrading.

Try and get cfw on it now, I'm dying to know if cfw works on Julian's sysupdater.

It does, I got pasta working yesterday.

works like charm.
one thing to note, use a faster card.
i had a class4 tf card, always gives me black screen.and fail to read cia
after switching to the original tf card came with the 3ds, it works, no black, no death, no nothing, even reboot itself, by the time i notice its done, i am already in the upgraded system menu lol !!!
