Im aware that making an emummc clones the nand. I assume this means that it will carry over my accounts that are linked to nintendo online.
will this cause problems? even if im blocking servers

No creating an emunand just creates a completely new install of the OS. Nothing will be carried over.

Completely wrong, everything is carried over apart from the Nintendo folder on SD as emuNAND uses a different folder unless you tell it not to.

This is probably preferrable, as some games require a linked Nintendo account to work, there are ways to fake link an account but if you already have one linked you don't need to bother with that, and it won't cause any problems.

When I created my emunand it was a completely plain system with no accounts.

When I installed my RP2040 and booted to the CFW for the first time, it had copied my legit Breath of the wild and Assassin's Creed over to the CFW. Removing the games from the CFW removed from the OFW as well. I had to create a EMU partition in order to keep everthing separated. I don't even use the CFW except to update the firmware, etc. I always use the EMU partition.

That sounds like you set it up incorrectly. An EmuMMC is always either a folder or another partition on the card.

Sorry I probably didn't explain that correctly... I have 3 boot options; CFW - sysMMC, CFW emuMMC and Stock sysMMC. I do not use the CFW sysmmc boot option except for firmware updates and such because any games I install there also shows up on the OFW and vice versa. The emuMMC partition is where I install everything and that's completely isolated.

SysMMC and OFW share the same NAND.
