Hacking SD gives an error when put in the computer

Hello everyone.

Whenever I put my SD with EMUNAND on it in my computer a popup with an error comes out.

If I click on the message, it gives me two options:
Scan and fix (recommended)
Continue without scanning

If i decide to continue without scanning I can freely browse the SD and it doesn't give any problem in the 3ds as well, but i don't like the error message.

I was planning to make a backup with emunandtool or with Hourglass9 and then format the SD. Is it a safe way to fix the error?

Windows always gives this error of you removed the drive without that "safely remove..." option, even if no errors are present.
