I have a 32 gb sd card in my switch. I plan on upgrading to a 120gb but I'm just curious as to what happens to my saved data for eshop and also physical games? Will I lose any of my saved data for any game when I redownload eshop games?
 
What about eshop games? What if I have to reinstall the game for any reason would the saved data still be intact once it's reinstalled?

Yes, uninstalling an eShop game doesn't delete the save data. Save data can only be deleted from the settings menu.

Before trying to redownload the games, I would try to instead use command prompt using the command "robocopy *source sd location* *destination SD location* /E" . It should copy all files including the hidden ones. If that doesn't work it means the downloads are somehow bound to the SD card.
