Hacking Save Data Filer Question with Gateway

Hello everyone,

A while ago my 3DS SD card died with the saves for my digital copies of Pokemon X and Animal Crossing along with it. Luckily I had a backup of the SD card from a few months before it died, but because they weren't the most recent saves, my 3DS would not load them.

My question is, if I use the Save Data Filer can I inject my backup saves to my digital copies of my games? How would I go about doing that? Would it only work on my emuNAND or would it work on my sysNAND after I inject it?
