You might be interested in http://forum.gbadev.org/viewtopic.php?t=14198 then. It appears that as of today, most of the major bugs have been ironed out. The author of Colors! already created a test version using the ad-hoc code. Granted, emulation would complicate things insanely, but the idea is still plausible. The best method would probably be to use the second DS as only a controller, having both users look at the same screen for output, as the timing differences would be too radically different if both DS systems emulated the game at the same time.

I'd love to be able to play Contra with my childhood friend so many miles away....that would make the ds unthinkably cool

The problems are bigger than it sounds at first. Remember that the main problem you have with any sort of multiplayer game over the internet is synchronization -- dealing with all the various delays between communcations in order to ensure that everyone sees the same things.

A game like Jump Superstars is designed with this latency in mind. Your emulated version of Street Fighter is not; it's designed with the assumption that if one player presses a button, it will always, without exception, receive and be able to display the results of that button press to all players within a few milliseconds. That isn't the case when playing over wifi, and there is only so much an emulator can do to account for this.
