Since I got my SNES N3DS XL, I want to basically wipe my Super Famicom unit so that I can make it a Japanese only unit basically with Famicom and Super Famicom games and Japanese titles.

I have the original NAND Backup I made when I originally installed A9LH on it. Would that still be good for my system since it was upgraded to Boot9Strap some time ago? Or is there an easier way to delete all my games without deleting FBI or FreeShop?

The easiest thing to do would be to format your system, and then reinstall the homebrew titles you want to keep.

If you insist on restoring a NAND backup, it is safe to use an A9LH backup as long as you perform a safe sysNAND restore in GodMode9. That will prevent B9S from being overwritten with A9LH.
