Any easy ay to do this? Also aren't all cia games type2 games ie the save files are stored with the game itself? If they're not then I may get on the cia band wagon but having to store the whol file with the save file is going to be anoying to say teh least.

You don't need to keep the .CIA, you install it once on your system and then you can get rid of the .CIA. You can extract/delete/inject save files with SaveDataFiler.
Sooo yes cias store their saves on the system.

So then basically games have to be installed to sd-card then right? Because I can't imagine full sizd games being anywhere else, since let's be honest the 3ds has 800-900MB of emmc.

Yes, they are installed to the sdcard.
