Hacking Problems with files not showing in VitaShell

I'm having a strange problem that when I copy a backup into my app/ folder, no files show inside that folder in VitaShell. Because of that, obviously, refreshing the livearea does nothing. Somehow, I was able to get one game installed this way, but that seems to have been a fluke and I'm not sure what happened.

Some more info to help understand what I've done. I've got my tai folder on ur0 with no tai folder on ux0. All of my plugins are on ur0, I tried putting nonpdrm on ux0 but that didn't help. I've tried copying files through FTP, through USB, and by taking the sd card out and copying directly into the computer. I've thought that maybe there was a problem with the files being hidden, but I've used multiple methods to make sure that is not the case.

Does anyone have any ideas of what my problem could be?
