Wow, first time i'm seeing this!

Is there any way your game could get messed up later on? Or is this simply like trading pokemon?
 
I noticed something interesting... it seems some of the pkm files are 236 bytes, while others are 136. I suspect the 236 byte ones were saved from the party and the 136 byte ones were saved from storage, due to the fact that storage doesn't save the actual stats of the pokemon, only the IVs/EVs, and stats are recalculated when you move the pokemon to your party.

This explains why some pokemon don't load into your party correctly, but all pokemon load into your storage correctly.
