To make it unique, here are some of my suggestions:

Change Team Plasma's motive. Their motive in B/W was to 'free all pokemon'. Perhaps you can change it?
Well, you CAN try. But it requires some SERIOUS brainstorming.

Make characters from previous versions to appear and you can battle them.

Make more double/triple battles. B/W has pretty little of trainer double/triple fights.

Make gym leader REMATCHES. Not making them too tough instead.

Make N appear again after the crisis?

I don't think there's any need to change the motive, I think it could only go downhill that way, BW's team probably had the best motive out of all of them.

If the hacker/s can come out with some really awesome motive, it MIGHT not go downhill.

Then the best place to start would be planning that, changed Wild Pokemon is an essential draw to BW hacks.

Hmmm... Perhaps edit the gym leader pokemon, making them slightly tougher (not to an extreme 26!) and make N have different pokemon as well?

Just giving you suggestions to help you get started.

I really don't like the 6 pokemon idea.

Someone already started with it and leader battles seem darn dull.

But if you can, why not make it a rotation/triple battle with all three leaders?

If you can't, three is plenty for a first leader. You can slowly increase it.

I've gotta tell ya, though, 6 lvl 20 - 24 pokemon for the first gym seems like a little much. There should to be some type of alteration.

Maybe first 3 at Lv19, second batch at Lv21.

The first gym shouldn't be that bizarre. Even with freaking Audinos (reminds me of whitney, EEEEEEK!)

I know you want tough gym leaders, but the first gym being at Lv24 is still, darn high.

Audinos give couple lot of EXP but fighting them a lot of times can be damn boring. (Stupid patrats)

I'd suggest Lv19 - 21 at most.
