I've been out of the 3DS and CFW world for a while now, and just came back. I know the QR injection method has been patched since 9.5, is there any other way to inject pokemon besides JKSM using PKHeX?

PKHeX along with an IPS patch renewed the life of Pokemon QR codes at least in Gen 7 with the in game QR scanner. You can generate the codes in PKHeX and scan them they same way you used to.

Games gen 1 -6 nope. You've got to use PKHeX or for Gen 4-7 you can also use the standalone homebrew PKSM, it's like PKHeX on the 3DS with less features. It only works with installed titles or legitimate cartridges.
