I know, however outside that, you can't. Randomizing is the better choice here because there's less chance you'll encounter it twice.
Also, you can change its appearance, shiny appearance and all that, but you won't be able to have two separate versions of Zigzagoon. As I said, it's not possible to add mons out of the blue like that.

There's no proof of concept whatsoever and half the ideas in the OP are impossible. As much as I'd like to see this succeed it's not very likely.

New Pokemons: Galaxy pokemons, shadow pokemons, pure pokemons!
New mega: exactly!
New starters: The starters are 3 galaxy pokemons: Charmander, Piplup, Treecko.
Galaxy pokemons: they have increased stats and some have different types Ex: Charizard will be fire dragon.
Pure pokemons: They have increased stats, are the opposite of shadows.
Shadow pokemons: They have increased stats, are the opposite of pures.

New starters: ok, this might really be imposiible with pk3ds, as far as i know, but i might be wrong.
Galaxy pokemon: they wll have a texture that will be about stars, ecc, ecc.

Annoying how? Somehow discouraging you by pointing out that some of this is impossible with the tools we have right now? I could see that, but think about what kind of thing you're blocking someone over, what reason as well.

Also this hack seems really cool all the rom hacks of pokemon I see lately are just hard mode. A hack with all this stuff seems real neat try to send us a beta asap I'm hyped
