Hacking Patching homebrews?

One thing I've been curious about -- having a renewed interest in checking out homebrews -- is whether or not it's okay to manually DLDI patch ROMs. I know the Evo has an auto-patching feature, but not all homebrews work for me. So, I just wanted to check and make sure that manually patching homebrews won't have any adverse effect on...well, anything -- either the Evo card, ROMs, my DS, etc.
