My switch has recently started to overheat after about half an hour of playtime and now the console won't even charge the joycons. Any help?

Open, clean, replace thermal paste between:
1) CPU and Cover (Do not rush this process slowly un-clip with needle around cover) some ppl just remove copper piece of tape
2) Cover and heatsink
3) Heatsink and backplate cover

Thermal paste on the switch dry out very fast... especially if you own switch that over a year in use...

I've had this problem on my switch. What I'd do first is check that the console fan is still working. If it is, a faulty ic could be the cause.
BUT considering you also have an overheat problem, it's much more likely you have a fan issue. And for some reason, a non working fan causes problems with the joycon charging circuit.
What I did was replace the fan of my console (obviously changed thermal paste while at it) and voila! It was working again as intended.
