Hacking NeoDS Rom Question

OK, In the past I had a lot of trouble converting roms. recently I've decided to take another swing at it, and can't remember how I made it work. Last night I had the amazing fortune of finding pre-converted roms, all in .neo format. Yay!! However, the problem I have now is after dumping all 4gb of .neo files onto my 3DS card root in my r4i 3DS gold plus cart, only a tint percentage of them show up in the emulator. Anyone else have this issue, and is there a workaround to it?

update- in windows explorer, i had initially set it to be organized by file type. I just selected to order by name, and a different group of .neo roms appear in the emulator, but still not all, and some have been exchanged for others in the list. is there some kind of limit on the number of roms that can be loaded by NeoDS?

better update- in an old thread on here i found through google there is a newer version of neods which seems better as the other limits to 64 roms, this one is 200-something i think, plus it allows roms to be stored in a folder and not cluttering up the root of the sd card. much better
