Is this for installing FBI to sysnand or emunand? Do you get to choose?

If so, this will be an easier way to install FBI to sysnand for GBA games, and an easier way to install FBI to emunand for starting off new.

I cannot get this to work.
I've got a n3ds which I downgrade following the plailect guide (https://github.com/Plailect/Guide/wiki/Part-1-(Homebrew) ) . I put the minicia folder inside of the 3ds one, launch it and it seems to start ok, then it says that it's going to need sig patches and thus it will launch pasta shortly and that's it. It goes on a black screen and stays there. I've tried to leave it up for 10 minutes to no avail. After this happens, everytime I launch HBL, rather than going to the HBL menu, it will display the same message about needing sig patches and blackscreen.

European new3ds right?
Could you try running this and tell me if it reboots or blackscreens?
The thing that sucks is I don't have a EU n3ds to test with. :/

To restore things "back to normal", just take your sd card out and copy your old hbmemu to boot.3dsx
(there should be a boot.3dsx.bku there. rename it to boot.3dsx. delete the existing boot.3dsx beforehand of course)

It is an european N3ds indeed. I've tried to run the minipasta cfw and what happens is that the lower screen flashes red a couple of times and then sends me back to the HBL menu. No reboots nor black screens. It just kicks me back there.

Seems like a botched downgrade.
Run the downgrade check in my sig and post the "mismatched titles".

Would have never guessed I had one, until now everything I threw at the system ran good and cakes cfw is working good.

During the installation of the arm9loaderhax I even remind using minipasta at a point and, it worked just fine, weird it doesn't anymore.

Anyways, I've ran the downgrade check 2.0 but the program won't run. When I press the A button, the very first line on the screen (where it says downgrade checker 2.0 by...) flashes for 1/1000th of a second and , I can't make out what it says, just that it seems to be looking for some file ending with "E.bin" the rest is impossible to make out.

The output installed_titles option though, works just fine. I'll paste is contents just in case it helps troubleshoot this:

All of those title ID's are JPN. Are you sure this system is EUR?
Do you currenty have a9loaderhax installed? That could be an issue.

And can you tell me what entry point you're using? (exactly)

More than sure, the system was bought in my country and, it came with firmware 9.5.0-22E. Currently is on 10.7.0-32E
Yes currently a9hax is installed, I followed those instructions which would probably give you a better idea about it than my words ever could:

https://github.com/Plailect/Guide/wiki/Part-5-(arm9loaderhax-&-Cakes)

For my entry point, when I turn the 3ds on, with the method I followed, it automatically boots into Cakes, so HBL is just a tile on the home menu. When I select it and launch, the screen reads on top "*hax 2.6 gamma" as it goes through the booting sequence, seconds later I am at the HBL menu. Whilst I was following the guide, I used browserhax through the QR code to get into HBL.

I've noticed that Decrypt9 won't work when launched from HBL. It will however work fine if I launch it by holding the x button as the 3ds boots up, not sure if this gives another piece of information to figure out what's going on.

My conclusion is that a9loaderhax is interfering with libkhax and that's why miniCIA can't run. Libkhax (and minipasta) depends on things being a certain way in both the a11 and a9 kernel, and a9loaderhax definitely modifies data there.
You're just going to have to use FBI injection. Sorry.

I'm curious to see if this was the case with @Delterous as well.

More specifically, a9loaderhax is loading NATIVE_FIRM 10.2 and that's precisely why it won't work. miniCIA is looking for 9.2 NATIVE_FIRM offsets so it just crashes. :/ Anyway thanks for testing for me.

Edit: you should (maybe) be able to launch FBI.3dsx from hbmenu and just install devmen, FBI.cia, or something.

I use a9lh to boot AuReiNand into 9.2 sysnand using the 9.0 native_firm (same firm as 9.2).
